when I turn on I get a thud.I can barely hear some output if volume is up all the way.
I check the inside fuses and amp connections and all seem fine.
I swapped amp and it's definately an amp issue.
What should I look at next. Could the output transistors be out even though the fuses are good?

There's not a lot of quick and easy suggestions on how to trouble shoot an amplifier.
You would need a schematic and the ability to trace the signal through the various stages.
Getting a thud is a good sign though, it suggests that the output transistors are getting power and are OK (but not conclusive).
